This seems to be an issue with everything I write. I might start with the end, go to the beginning and get stuck in the middle.

Right now I'm writing a story about a high school student that makes a movie with her friends to win money for college.

Some obstacles I've thought of are the usual teenage stuff. Insecurities, search for identity, opposition from parents and disease that can threaten her plans to pursue film as a career.

Does anyone know what to do when you run out of obstacles for your character to overcome?

Develop ' High school student '
Make a character sketch for her. Answer 50 questions about her. Day to day. Her likes dislikes,
what she would do in weird situations, everything. Google the questions.
Don't think about obstacles yet.
After having answered, go back to your script and see if you can add dimensions to existing
obstacles. Still not satisfied ? read the answers to yourself, and you might find an obstacle in one of the simplest answers.

Figure out what are the worst possible things to happen (a) to the film project (b) to the character personally.

You've named a number of character issues, but what about film permit problems. Locations closing down and forcing them to adapt. How about an enemy that gets a copy of the screenplay and tries to screw up their plans for whatever reasons.

You could do anything really. It sounds like you are just over thinking the obstacles. You could have anything happen. While making a film anything can happen. Anything from being arrested for not having a permit to a car crashing into the camera. Here is a list of just a few things that I've heard of happening during filming and some just made up:
-being arrested for having no permit then having the crew have to sell the equipment to get you out of jail
-after filming a whole movie you find out your film was out of date and you didn't film anything and have to start again
-one the actors dying in the middle of the shoot and you have to replace them
-actors wanting to be payed in the middle of the shoot
-crew members trying to and succeeding in overthrowing the director
-having no audio after filming
-someone steals all of the equipment and the crew has to buy it back from a pawn shop
-a less than trustworthy producer sells the equipment and uses the budget to buy himself a huge meal or whatever
-someone starts to murder crew members
-a relationship starts or ends between crewmembers and breaks up the production
-a portal opens up in space and time transporting the whole crew to another universe
-the director finds out part of the way through filming that the producer stole the equipment from another crew
-the crew finds a priceless artifact where they are filming and have to use another location
-the location is destroyed by a storm or accidentally demolished

Maybe other people could add to this list and give you more ideas. But literally anything can happen. Also here are the two best pieces of advice I've ever gotten for when you run out obstacles are:
1.) If you run out of obstacles kill a main character.
2.) If you run out of obstacle in the middle of a film or you have a problem with the end, look to the beginning for the problem.

Whenever you run into a brick wall one of those will solve it. Just sit down and try to think outside of the box.

How about an enemy

This one is on the nose! There can be more than one antagonist, like the Principal who wants to kick the main character out of school. Mom can't make rent and the debt collectors are knocking. Your lead character might have to take on school, a job and the movie project! Of course, the sceptics who make it clear that it can't be done, because it's a one in a million longshot. Maybe, an actor becomes unavailable for reshoots, but the protagonist's sinister ex-girlfriend steals the tapes with his performance.
