those little points look very similar to the color / brightness to the actual actors there. i don't use after effects, but it seems like you just need to mask them out. you'll probably have to do some of it by hand for the points that are really close.

They're generally used for 3D tracking when the camera is moving. You then mask them out of the shot before combining the green-screen footage with the background.
one thing that you can do, is key out the green, then invert it so that the green is there but the actors are not. it should make it a bit easier to work on the orange dots.
Something interesting is if you invert the colours, the opposite of orange is blue. Maybe this will help you remove them, depending on what the actors are wearing. Or you can add additional garbage mattes of those points that will be included in the Chroma matte you have created.
From what i have seen in the past is tracking markers are usually black. Because once they take the actor out, they create an Alpha channel, with dot being black these will not be included in the alpha channel.
