How do professional film-making companies make it so that cameras set up in CG enviroments they make move in sync with cameras they used to take footage which they will then green screen in. I've heard of using things like yellow tennis balls for referances. But do they do this right in the 3d modelling program or do they use a special program outside of it? Thanks for any help.

They use camera tracking software. These days you don't even need the tennis balls, you generally just let the computer figure it all out from the basic shot.
